If I save while a cheat is on does it mess up the save file?

You're fine, saving with a cheat active won't corrupt anything. The only thing that happens is achievements and trophies stay off for that session/save. The save itself is totally normal. If you want to start playing normally again then reload a clean save from before the cheat.
